Bautista, we find, is at war with the more established Northern Federation cartel, in an attempt to become the main cartel in Mexico, and seems destined to win it. Only a few hours in, Isa starts to wonder if Wayne is unhinged. He puts her life in grave danger when he takes her to one of the most dangerous spots in the city, the barrio of Tepito, in search of his unofficial source, a local gangster called "El Cocodrilo" or "Coco" for short. Meanwhile, we meet Eduardo Yzaguirre, the Mayor of Mexico City, the most inspirational politician in the country - young, vibrant, progressive, and clean, in many ways just like the city he heads. He's the son of a famous liberal politician, murdered in his prime, so as Isa points out, "he's basically JFK Jr." Meanwhile, Bautista, via the local gangster Coco, is setting up a peace meeting with the Northern Federation. But we learn that Coco is actually working with the Federation, planning to double-cross and kill Bautista. Isa eventually realizes she's been the target a of a long con of Wayne's.
- After the recent bloodshed in the Zócalo, panic reigns in Mexico City. The Mexican and American forces come together in the Joint Mexican/American Drug Trafficking Fusion Center, where the elite Mexican Navy, DEA and CIA forces work hand-in-hand. Under Wayne's direction and that of the recently assigned head of Mexican Naval Intelligence, Admiral Romero, the Fusion Center tries to track Bautista's steps. However, Romero, a proud Mexican patriot, makes sure thing don't go smoothly for Wayne. Isa, now working on a lead about the financial operation of the Guerrero Cartel, ignores orders and follows her instincts to go after what she thinks is a promising lead. And Lalo engages in a political battle with the Mexican President Trueba, his long political adversary and the only man in Mexico with more power than him, to remain in control of the Zócalo case, and, in a sense, to remain in control of the city.
- Pamela, a young woman living with her girlfriend in a low-profile barrio, works as a dogwalker in fancy neighborhoods. Among her clients is Natalia Portillo, the woman Isa suspects is the financial administrator of Rafael Bautista and his Guerrero Cartel. Isa recruits Pamela to get closer to Natalia, in order to get ahold of financial transactions and information that could get them Bautista's location. But she does so in an unethical and dangerous way. Meanwhile, Wayne tries to meet with the Northern Federation for information about Bautista, but fails. And, his spirits low, he tussles with Ted Malek, another CIA officer, who seems to have a shared past with Wayne and Bautista, one apparently tied somehow to the fate of Wayne's former girlfriend, Camila. And Lalo puts his relationship at risk by following his morals and values by pushing his prosecutor to pursue a rape charge against the sons of some of the most powerful men in Mexico. At the episode's end, Bautista's plan for the city becomes clearer.
- Wayne, Isa and Pamela investigate Natalia, the corrupt banker, in a dangerous mission that could lead them to the Guerrero Cartel and Bautista himself. But the plan puts Pamela at great risk, which ends up giving her cold feet exactly when they need her most. Meanwhile, Isa and Lalo get closer after they start working together on the joint Mexican-American art exhibition "Derribando Muros/Breaking Walls." This will bring changes to their current relationship, as they explore the bond they shared in the past and how it all ended between them. Meanwhile, Bautista's sicarios start a mysterious operation, seemingly in tandem with Lalo, which will turn fateful for Navy Admiral Romero and his men.
- Kidnapping three Mexican Navy Marines gives Bautista the advantage and sends Wayne, Isa and Romero into a frantic mission to rescue the hostages. The first step: tracking Natalia the narcobanker as she contacts the Guerrero cartel. Meanwhile, Lalo and his police force get involved, as he pretends to do whatever it takes to keep the Marines safe but actually undermines the Federal forces searching for the hostages. Finally Wayne realizes to his shock why Bautista invaded the city. But to make things even worse, he finds out that Isa's analyst fiancé Boyd has discovered the illegal methods with which Wayne has been funding his anti-Lalo investigations. And at the very end, as Lalo confronts the Guerrero Cartel, we realize that Lalo's not exactly the willing participant that we had been led to believe.
- Isa and Lalo get closer as they take a trip to his parents' family home in Valle de Bravo. As she investigates him, he lets her in on one of his biggest secrets, which leads her to come to the wrong conclusions about his relationship with Bautista. Meanwhile, Wayne, via La Gemela, makes contact with The Northern Federation, who tells him that the Santa Muerte Priestess Eva has a relationship with Bautista. This gives Romero and Wayne their first real headway against Bautista. But before this happens, Bautista had already ordered his sicarios into investigating the narcobanker Natalia. And this has tragic consequences for Wayne and Isa and those they care about.
- Boyd's discovery of the truth about PENUMBRA and Wayne's secret operations finally pushes Carla to confront Wayne. Which leads Wayne into forcing Isa to help him once again. So Isa works secretly against her fiancé as she rounds up Nestor, a Cuban friend of Wayne's, to pretend to be PENUMBRA. But Nestor's heroin addiction causes unforeseen complications. Bautista threatens Wayne's life, but for some unknown reason, lets him go unharmed. And Bautista and his sicarios start pursuing a mysterious mission that involves the Northern Federation. Lalo's marriage starts to fall apart as Vero discovers syringes and ampoules that Lalo had hidden. And Lalo starts to carry out Bautista's plan to kill the President. And at the end, we have two big reveals: Bautista's plan to get rid of Wayne, and the secret in Lalo's past that makes it almost impossible for him to escape Bautista.
- Isa, reeling from the death of Pamela, finally quits the off-the-books investigation into Lalo. She starts to go off the rails. She pursues vengeance in her own dangerous way against those who hurt Pamela. And at a dinner party at her house, she takes a risky act with Lalo. Isa's fiancé Boyd keeps pursuing his investigation into PENUMBRA, Wayne's fictional asset. And Wayne takes a trip to Costa Rica, and via flashbacks, his tragic past is revealed, as well as his bond with Bautista and the real reason of his obsession. Meanwhile, Bautista, disoriented with fever, feels like he's lost his path to victory. He tries to find answers in the hills of Guerrero. He comes up with a plan that will affect both Lalo and the entire country of Mexico.
- Bautista's two lieutenants, the relatively sane Pastor and the vicious Diplo, bring Lalo to a horrifying torture chamber inside a cabin in the woods. As the narcos try to force Lalo to swear allegiance to Bautista, Lalo tries to turn Pastor and Diplo against each other. Meanwhile, Isa comes clean about her past to Carla, revealing her unfortunate beginnings and her history with drug abuse. In a desperate attempt to finish Bautista, Wayne tries to work again with the Northern Federation, putting himself in danger and bringing Isa in to help him once again. Isa, Wayne, and Lalo - although under different situations- will find themselves fighting for their lives and they try to break free from Bautista's clutches. At the very end, Lalo and Isa reach a new stage in their relationship.

Isa receives a medal for her services to the station and watches the joint US/MX forces attack the Federation. Meanwhile, Lalo dismantles Bautista's surveillance in his home, which leads him to a shocking realization. And suddenly everything is turned upside down. Alliances break and reform. At the "Derribando Muros/Breaking Walls" exhibit, a major confrontation brings the truth of the series out into the open. And a final act of violence upends everything we thought we knew, and forever changes CDMX and Mexico.
