- F.B.I. Special Agent Seeley Booth teams up with the Jeffersonian's top anthropologist, Dr. Temperance Brennan, to investigate cases where all that's left of the victims are their bones.
- Multiple members of the team start questioning the direction of the White House, including one member entertaining job offers. Those who aren't are starting to stumble, including Josh and Amy.
- A fact finding codel to the Middle East is torn apart by an explosion. Key members of the administration and their loved ones are caught in the mess. The President is forced to consider retaliatory military action in the unstable area, with possible repercussions that could last decades.
- A North Korean pianist announces his intention to defect in the Oval Office. While the staff passionately debate his request they also fight to get the President's choice of Vice President nominated by a new and hostile Speaker of the House.
- J.D. is assigned to look after a difficult, but beautiful, member of Sacred Heart's Board. Her ties to the hospital may not be the only thing that makes it difficult to treat her. Meanwhile Carla freaks out after her mother is injured when she left her to spend the night with Turk.
- J.D. is helping Cox reach a 24-hour goal without losing one patient, but a woman slipped in the hospital and Kelso demands J.D. give her personal attention so she won't sue. Elliot would love to take over, but Cox doesn't acknowledge her.
- The interns try and make it through their last day as interns before they become residents; Carla and Turk discuss their relationship.
- Sam finds himself in a tricky position after the election in Orange County takes an unexpected turn. Toby and his ex-wife also find themselves in a delicate position, but decidedly one of their own making. And CJ tracks down the self aggrandizing source of some Process Stories.
- Military action in Africa has unforeseen repercussions. Sam and Toby work together on the Orange County Campaign. Will has to find his leadership skills quickly as he is left with no one but interns to prepare remarks on the dry subjects of Taxes.
- Deputy counsel Joe Quincy is quietly enlisted by Toby to approach the ailing Chief Justice about possible retirement. With Josh still incapable of lobbying effectively, Leo brings in help to hammer out the budget, but success looks a long way off with a hostile Speaker making negotiations tricky.
- Booth and Brennan investigate the death of a motorcycle racer, and when another seeming accident occurs on the track attention turns to the team owners and a reporter, meanwhile Dr. Sweets manipulates them into a "social outing" with him and his girlfriend.
