When WICKED storms the factory, it is deep night. Thomas and Brenda escape and run around for a short time but when they emerge from the underground it is full daylight, indeed it looks like afternoon.
With the kids with immunity being so valuable Wckd kills so many of them and takes so many chances at killing more while trying to capture them. In the very beginning of the movie when they are escaping into the veiled second Wckd facility they are being shot at. Also when the Wckd helicopters initially fly into the right arm's camp they shoot two large mortar rounds into the camp at random. It could have easily killed the kids with immunity as well.
When Brenda slips and falls in the ruins of a skyscraper, her arm positions upon impact on the glass differs in the very next shot of her moments later. During impact it's prominently shown her left arm is down by her side away from her body and her right arm is curled above her head. The next shot her left arm is on her stomach and her right arm is outward torso level below her head.
(at around 1h 1 min) When Thomas and the guys were hanging upside down at Jorge's place, one shot shows Teresa with her back facing Jorge while the immediate successive shot shows her with her front facing Jorge.
During the scene where Winston is getting worse, he lays back in the sand to show them his stomach. At this point, he is laying flat on his back. In just another shot or two, he is laying against a mound of sand that is providing him an inclined position. This mound of sand is nowhere to be seen while he is laying flat.
In a dark bunker, Minho gets an electric generator going and the power comes on, causing a flat-screen TV to light up. However, it displays analogue 'snow' even though it's a digital device, and in any case it should simply start in standby mode.
Eight Gladers escape the Wicked Complex. Thomas, Teresa, Minho, Newt, Frypan, Winston, Aris, and an unnamed Glader boy. The same eight are chased by Cranks in the abandoned mall; yet only seven survive. The unnamed Glader boy is never seen again for the rest of the movie. You never see him get killed and no one ever mentions his name throughout the movie or seems to be concerned about his disappearance.
A shot of him being pulled away by Cranks during the mall chase can be seen in one of the movie's trailers, and it even without this scene in the film, it can be presumed he's taken by them.

When the Gladers are hung upside down over the pit, their hair and jackets hang down due to gravity. However, their shirts and T-shirts (which are not tucked into their waistbands) do not even though they are shown to be loose and bulky.
It's clear that the T-shirts are being held in place by stage tape to prevent them from exposing the actor's midriffs and possibly covering their faces.

Just after Thomas rescues Brenda from falling through a large glass window, they emerge onto a fire escape. Although everything seems tilted over thanks to the camera angle and the actors leaning on the railing, from how the pair move as they turn to the stairs it's clear that the 'ruined' skyscraper is actually standing upright.
When they first meet Jorge, he asks them three questions: 'Where did you come from?' 'Where are you going, and How can I profit?' Then a minute later, he refers to 'Where did you come from?' as question number two.
When Minho gets switched on the electric generator in the dark basement and the power comes on and zombies attack them, they run keeping the torches lit in their hands. As it was no longer dark, they could have switched off torches and keep in pocket in case they need it again, no point keeping it lit in their hands.
Around half an hour in the movie, the escaped Gladers open a roll-door, just after that Minho picks up a jacket. Right after that moment, in the left lower corner, a dark person with a pointy hood is seen in the background, who disappears when the camera turns.
When Aris and Thomas are spying by crawling through the vent, Aris closes the hatch before entering the secret room. The movie doesn't explain how they return to their room, considering they would never reach the vent that is high above the floor.
A large canteen is filled with upwards of a hundred young people, when Janson announces the next lucky few who'll be moving on to greener pastures. The list includes such common names as Peter and Abigail, yet nobody has to ask if he means them.
Even if the Sun flares had scorched the Earth, it is not clear how the buildings, flyovers, bridges got destroyed. It could not be due to some bombing as that would have left burn marks that were not at all there. Sun Flare are not known to cause earthquakes, surely not all over the earth. Also, logic of such massive sand dunes present in the middle of city was not given.
