Doom wants Annihilus' power rod and tricks Annihilus into thinking the FF are enemies of Annihilus'.
When the FF (finally!) manage to convince Annihilus otherwise and they all now must go after the powerful Doom threatening Earth, things don't look that good for Doom.
This episode actually looked very similar to the intentions of the recent Fox-Trank movie. I've never seen these Ultimate books this movie is supposed to be based on, but I gather they were around when this cartoon and the previous FF movies with Jessica Alba came out.
I think whatever the Ultimate Fantastic Four comic books were (and it seems they weren't best sellers of any kind), there have been enough versions of them now for everybody in the entertainment field to leave them alone.
As it is, a confrontation between Doom and Annihilus was amusing and intriguing.
